I'm not used to the music editor, but I think they can be consecutive notes. Programmable music boxes can't play the same note on two consecutive divisions. So the editor colour them in red to tell you that something is wrong.
You can punch them, but they surely won't be played on the music box (however they sound when you play the music on the computer). You can change the red notes with the same notes of another octave if possible.

So I've downloaded some pdf files so I can hole punch strips for my music box
Should I punch the holes for the red crosses too?

I'm not musically gifted in any way, in just copying what someone has made, I'll give it a go punching the red crosses, thank you!
In fact, red crosses-notes will not be hearable. Music strips with red crosses may sound very different on real-life music boxes.
