I'm experiencing something quite similar. But first, when you said "higher than before", were you comparing with the note position shown when opened in a different app, or in MBM?
In my case, I have 3 MIDI files (same song, just slight variations). I notice that for each song, when I opened it in MusicBoxManiacs here and in the Signal app, the same note appear in dif positions. In one case (v1), the note appears higher in MBM. In the other two cases (v2 and v3), the note appears lower in MBM. I don't have an explanation either. Below is a comparison of the very first note in the MIDI, as seen in the two dif apps.
